I think you need to take the same approach as the British during WW2 with the Enigma. They could decrypt the messages and know when attacks would happen, but if they stopped every attack, the Nazis would know and change encryption device. From the Wikipedia page it seems that there are small outbreaks every year in the region of origin (India/Malaysia). It seems like the government is quite good at tracking down infected and potentially infected - which is lucky since the mortality rate is above 50%!
